The theory is in the Bible, however it is never labeled or outright specified.

For instance, at the end of the book of Matthew, Jesus tells his disciples to go to the nations, baptizing them in the Father, Son, and Holy Spirit. In the beginning of Mark, while Jesus is being baptized the Bible says that the Holy Spirit descended from heaven and the voice of the Father could be heard.

There are a lot of references in the Bible to the concept.

However, it wasn't until one of those Church councils that the idea was actually pieced together, named, and declared standard doctrine.

It's seems kind of vague and that the Church made some assumptions based on whatever ancient script they were reading. In addition to recording these references, someone should have written down what defining characteristics Jesus specifically said about the different entities. However, what makes Jesus the authority? Not to sound irreverent, but how do we know that Jesus was not just some guy with a lot of ideas in his head that he imagined? It's just like watching Ghost Hunters, unless you are there yourself, you just don't know what level of "real" vs "imagined" or entertainment you are dealing with. Hence they call it faith.

Everyone misunderstand Bible God.
That is why belief is based on faith.
Faith without facts is for fools.

Believers, when pressed for logic and reason always run to hide behind words like mysterious ways and unfathomable.

If you are a believer, you will hide behind these as well.

I hide behind absolutely nothing, but I appreciate the assumption that all "believers" are the same. You can't take a cookie cutter and expect everyone to say the same thing.

I also never said anything about mystery or anything of the like. I merely asked a question based on what I thought I remembered learning well over ten years ago.

Perhaps I'm naive. Perhaps I didn't go to Catholic church long enough. But I didn't realize that God the Son and Jesus the Man were considered two separate entities that were both considered part of the trinity. They're termed differently, but ultimately they are the same thing, are they not?

If Jesus is the same as God, then you must also have learned that God is immortal and cannot die.
